You can always check for the os version with uname in you configure script
or equivalent and then add a define to your compile command line. Considering
all the changes that happened between IRIX 5.3 and IRIX 6.5 I think that's
your best bet.

Are there some compiler defines available to distinguish between IRIX 5
and IRIX 6 during compile time?
Something like:
#ifdef IRIX6
....
#else
....
#endif
Or maybe once can directly read out the OS version number?
